Mikudayo started as an official mascot made to promote the Project Mirai game. They modelled her after the Miku Nendoroid but the look didn't translate well in real life. When the mascot first appeared at an event, many people found her creepy-looking instead of cute. Fans gave her the nickname Mikudayo and made memes of her where she's depicted as scary, evil or violent.

It got so popular that the creators eventually went along with it and made Mikudayo an official trademark character. They also play along with the joke by portraying her as creepy ever since.
